Two points separated the sides at the end in a low scoring encounter which saw under strength Naomh Brid mount a late challenge with the game’s closing two points.
Cathal McGettigan was the leading scorer for Milford with four points while Darragh Black posted three of the locals' tally with his brother Kyle posting the other.
Darren Russell with two points top scored for Naomh Brid with Callum Gallagher, Conor McNulty, Gearoid Gallagher and Pat McDaid also raising white flags.
Milford led by a point 0-4 to 0-3 and had stretched their lead out to 0-8 to 0-4 before Sean Gormely and Pat McDaid landed late points for Naomh Brid.
The Ballintra men, along with Letterkenny Gaels, will now be playing in Division 3 next season.
